Can you simply hide the cloud? (or did I misunderstand your question?).
Also, you might be interested in using the 'Point list picking' tool if you want to select multiple points on a particular entity.

Do you mean that you want to register different scans with a small overlap? If yes, then you should look at the ICP tool (https://www.cloudcompare.org/doc/wiki/index.php/ICP). Pay attention to the 'overlap' parameter.

Which version are you using? In older versions, the 'sensor' part of the PCD file was ignored (i.e., when the entity was transformed, the sensor was not updated). Than you could try to mesh it (probably with Delaunay 2.5D) and if it looks viable, then sample a lot of points over this mesh (with Edit > Mesh > Sample points).
