I haven't been able to reproduce the problem here. Which version of Mac OS X are you using?
The com.cccorp.CloudCompare.plist file in your Preferences folder is the file which stores window geometry. If you've deleted that and still have the problem, then I'm not sure how it's happening.

I've reported some bugs in FARO SCENE (with clear steps to reproduce) and offered to help with narrowing them down or testing and they were not interested/non-responsive.
