Well, are the files 140mb (as in megabytes) or million points? Anyway I guess the resulting (merged) cloud is pretty big (a billion points?!). And yes you'll have some hard time working with it with CloudCompare... (it might be a good idea to merge them all together and then give some time to the LOD mechanism to activate itself - or work directly in command line mode to be more efficient?).

Anyway, it's not normal that saving a BIN file triggers an error (which version are you using?). And it's not normal the file gets reduced each time you save it, unless you lose some accuracy each time (do you have big coordinates and do you accept the 'Global Shift' suggested by CC?).

A good format to store a big point cloud (or several scans) is definitely E57.

Maybe your files get smaller when you save in other format because you loose the "scan grid" of the original .fls file. In my experience, this data makes the scans a lot heavier, so unless you are planning to use it, you are better off without it, since there is no loss in precision.

As far as I know, the scan grid is mostly useful if you plan to generate a mesh from your scans. Even then, I find it easier to use it to extract the normals, delete the scan grid and save the point cloud with the normals already processed.
